Assuming that:

1) Each .eml file contains the raw contents of the message

2) Uses only the LF character as line terminators

3) Does not contain any other crap; contains only the message's headers, a
blank line, and the message's body

4) The message's filename does not contain any bizarre punctuation
characters

you can simply move each message file into the Maildir/new directory.
