Right, there is currently no better way to get the diff.

But I would suggest to take opposite approach: make a diff between
originally distributed amavisd.conf and your modified version,
then apply these site-specific changes to the new fresh amavisd.conf
after upgrading. And keep the original amavisd.conf as distributed
somewhere handy after each upgrade.
