The key issue here is whether the log also reports:

Error closing main::stdin: Bad file descriptor

If it does, it is a Net::Server 0.91 (or later)
compatibility issue with pre-2.4.0 versions of amavisd-new.

If it does not, then there is some other reason for file(1) failing,
perhaps poor chroot environment of file protection problems.
