If you included the options COMPAT_FREEBSD4 you might still have
4.11 native code running.

Check to make sure you recompiled everything in ports, remove it from
kernel and recompile (if possible).
5.4 native code seems to be SMALLER in size than 4.11, maybe the use of
more libraries?

Also, if using mysql, did you compile with BUILD_OPTIMIZED?

Do you have 'sched_yield' messages in /var/log/messages?
(might need to add this to kernel for mysql 4.x:

#needed for mysql (sched_yield)
options _KPOSIX_PRIORITY_SCHEDULING
