(SpamAssassin returns different score)

This is good starting point.

For detailed debug informations you can start amavisd in debug mode
(amavisd debug-sa) and run "spamassassin -t -D...." to analyse the
results in both cases.

Perhaps you've different settings (bayes, only local tests etc.).
