Sounds like maybe you are not closing the MySQL connectsions at the bottom
of each page so creating multiple open connections, Once the MySQL server
reaches its max connections it would block (or maybe Apache treats each open
connection as a connection to itself ) I dunno but whatever the reason it
causes the system to block until some of the connections time out, obviously
if you stop and restart the MySQL it wipes all connections, Why not next
time before you restart the MySQL have a look at the server stats and see
how many open connections to the MySQL server you have?
